If I have several projects set up and saved in CCE is there a way to encode them all like the batch encoding feature in TMPGEnc?

Yes, and the manual explains how. You just load several sources and make all your settings. When you hit encode it will process each one after the other.
Or you can use a frontend of sorts for CCE called DoCCE4u, and now renamed BatchCCEWS. Check the download section or the news section for the latest releases.

Or if you have mutiple ECLs you can use EclCCE at the command-line :)
