Raise the Priority of the DirectShow Multimedia File reader VFAPI-PlugIn to 2. This should help.

And you did not notice this while encoding? Turn Preview on...
I have transcodet lot's of XviD's now without any problem. Sometimes you have to cut away the First Frame of the Video (Setting -> Advanced -> Source range).

Why do you sometimes have to cut away the first frame? I haven't run into this problem before.

I often get an Error about a "B-Frame decoder lag". After cutting Frame 1, all is perfect.

If you change the fourcc code to divx you won't have this problem.
