The last part of the film in a xvid encoding film i keep getting little boxes at the last part of the film

Have you enabled credits encoding at high quantizer? (which you should according to most guides)
In that case this is perfectly normal. By making the credits almost unwatchable they also become very small (bytewise) and the bytes you save from this can be used to make the main part of the movie look better.

Yes, but it's very possible, likely even, that you're encoding the last part of the movie with the high end credits quants. Check the credits .avs and see if the frame numbers (in the Trim line) correspond to the frame numbers in the bad part of the movie. There's at least a fair chance that you set up the end credits encoding incorrectly.

Also, if I'm not mistaken, when using XviD you don't set up a special end credits high quant encoding in GKnot. Next time, don't make a separate end credits .avs in GKnot. When you're setting up for XviD, go to the Credits Tab and fill in the frame numbers for the credits and the quants you want to use (GKnot's default is 20). In addition, it's possible that some settings there from a previous movie were left turned on, and screwed up your current movie as well.
