Hello.
How can I change 'colour depth' (e.g from 24bit to 32bit) with Gordian Knot?

Color depth is fixed by the codec you use, it has nothing to do with GordianKnot. For MPEG-4 (DivX5/XviD) that would be 12 bpp.

Ok, so how can I change it manually at the GordianKnot level? (like with VirtualDub - menu Video/Colour Depth...)

Like I said, it can't be changed by GordianKnot, because it is controlled by the codec. It can't even be changed in the codec's interface, because it's something the codec does internally.

Besides, the colordepth that your video says it is in is false, it's in fact 12 bpp not 24 not 32, because the colorspace is YV12. But this "bug" has been discussed many times before, like for instance in this (http://forum.doom9.org/showthread.php?s=&threadid=13431&highlight=colordepth) thread.
