BeSweet cuasing Clicking Noises

Hmm anyone else run into this problem ? i tried encoding a few mp2's to ac3 to be able to throw it into maestro. But everytime i encode the audio with BeSweet into AC3 files the resulting files have a rather annoying clicking noise to them. I read that a few other people had this problem, but it came up for dif reasons. and they were using framerate conversion.
