I see there was a bug in version 0.28 that didn't mux a second audio stream in. I am using 0.28.1 and the second stream is muxed in but it is the same as the first stream. It seems to just mux the first stream in to both spots. They are both AC3 files. It has happened on two computers, so I'm not sure what mistake I could have made twice, or if it's a bug.

Unfortunately it seems that v0.28.1 was rushed and this is one of the things that didn't come out right. Mux manually for now and wait for v0.28.2 which is intended for next week.

I found a typo made in 0.28.1

Also, when I selected both audio streams under the Bitrate tab, but only told it to mux in one, it didn't leave room the the final file for the second stream.

Well, what you do is what you get! :)
GK detects size of audio sreams automatically before encode. So just what you decided to mux will be taken into account...
Settings on the bitrate tab is only for preliminary comp test & bitrate...
