Does anyone know of a program which will convert a wave file into ac3 audio ?

Sonic Foundry Soft Encode will do it, just make sure your wav is 48000hz.

I used Scenarist last night to do this. However, my video and sound were out of sync and I'm not sure where I messed up.
My video was MPEG2 from a PS2 DVD-ROM. My audio was WAV @ 48Khz.
I ran the video through DVD2AVI, then VFAPI, then CCE, pulldown and finally Scenarist. I added the wav file and Scenarist converted it to AC3 but after completing my project the sound and video were WAY off.

No idea. Scenarist doesn't change delays or anything though. I've used it's AC3 encoder for many projects...
