In the Tmpgenc documentation it states that the you can you the following programs.
SCMPX
Wavefs44
WTC
SSRC
My question is which one is the best to use? Where do I find these programs? And are there other programs that I better to use than these listed?

You should try searching this site first the answers are there. It is alot quicker than waiting for some extremely nice guy to reply.
In TMPGEnc, out of the 'External Programs' it supports this question is easy to answer.
For MPEG 1 Layer 2(mp2) Encoding - tooLAME
For MPEG 1 Layer 3(mp3) Encoding - LAME
For Sampling Frequency Convertor - SSRC
These are the preferred programs by most users. The problem is TMPGEnc doesn't support all their features. BeSweet supports pretty much all of them (downloadable from this site).
Using these programs in TMPGEnc will still produce great results, but there is alot more to audio than just encoding.

yes but using TMPGENC it is possible to do an AVS/VDR --> MP2/3 conversion automatically.
It's also possible to encode audio directly from an AVI file so there's no need to demultiplex (I know that Besweet has AVI support, but I heard it didn't work very well ... I'll wait next relases).
