Since instant copy outputs undetermined files sizes and makeiteasy will only let you keep all the vts and only downsample the main movie here is the solution to have the best of both worlds.
Run instant copy and keep/downsample/remove whatever you want. I like to keep the main movie video at 100 % at this point. Dont worry too much about the file size.
Then run pdi2iso or pdixtract.
Now run it through makeiteasy.
