different duration... need help

Just finished an encode, its an mpg input. i encoded 2 pass xvid, but i dont know why the input is 45:43 and the output is 46:13, and it also feels a bit off sync, any reasons why this would cause off sync? or why the duration of the file is different?

you could give a little more info on what build you're using, general encoding settings and did you use b-frames.

i think im using uManiacs stable build, and the b-frame control seems to be greyed out. and im using doom9s xvid guide, except without alt. curve (as i dont know much on how to use it).
