I want to manually reburn the contents of an SVCD currently archived on my hard drive, preserving the original indexing type files, like scandata.dat, search.dat....

I just have the loose files, it's not an image.

I understand that the SVCD format is Mode2/XA with Track1 as ISO9660, and Track2 containing the actual raw video data.

I use Nero, and Nero will set this up automatically, but I'm not sure how to gain manual control and burn my files in the proper data format and cluster sizes. Is this possible, or do I need to use a different burning program?

the best way to reproduce(copy/duplicate) a svcd is always to save its image file, i.e. .bin/.cue, or for reauthoring, use the rip tool of vcdeasy.
No you have only saved the files on your hdd. It's not enough for a 100% reproduction. In some cases, if the source svcd is the simplest svcd without any chapter/menu etc, you can reburn the svcd by using of nero or better vcdeasy. Sometimes you have first demux and than remux the .mpg file before you goto nero/vcdeasy.
