After happening for the 2nd time and tracing the actions I did in both cases, I am ready to report that if you reauthor a 16:9 movie as 4:3 in Maestro the included subs can't be seen in the standalones I tested.

The results are positive. As soon as I changed the tracks aspect ratio to 16:9 the subs appeared.

Of course the above could apply if you do the same thing in Scenarist but in a much lesser degree cause Scenarist detects the aspect ratio and doesn't let you fool around with it.

Subs have attributes, and if you didn't change the attribute from one of the 16:9 to 4:3, then the player will not show them in 4:3 mode. If you do change it, expect the subs to look wrong.
If you want to patch it to try, use IfoEdit to change the PGC at offset 001c. It probably has 00 80 00 00 in it, change it to 80 00 00 00. Look here http://mpucoder.kewlhair.com/DVD/pgc.html for explanation of what that does.
