There are various methods of storing DivX movies, all with their pros and cons regarding accessibility and longevity. I would think that storing them on CDs, in jewel cases, would be the most secure way, since the face of the CD is not rubbing against any surface. The HDD would probably the next best choice, but then there are problems with space limitations and the possibility of a corrupted hard drive (loosing all of your hard work). There are also CD wallets, etc.

I’m currently keep mine in a huge CD wallet, but I’m beginning to think that overtime this will not be good for the surface of the disc. Using slim jewel cases is probably what I’ll move towards, but then figuring out what movie is in what case will be a pain. What method works for you?

Why not try a combination of approaches? I use large CD-wallets for archives, but I play everything from the HDD. Everything is backed up to CD, but the only time they come out of the wallet is to copy back to the HDD. There's no wear on the CDs this way. Of course, if disk space is a constraining factor you might have to do some juggling.
