Is there anyway I can use the FHG FastEnc(dos cmd program)to encode my audio with Gnot, other?.

Lame is better, but if you wanna use that encoder, you can encode your audio separately and mux it later with the video in NanDub.

If I encode with say cool edit & then mux with nandub wont I lose the delay & get unsynchronized audio.

I dont see why you will get asynch.
