I want to use GKnot to encode some stuff but I would like to put a logo at the end of the movie. The logo can be either a gif or an avi file. How can I add it. It's a little animation in fullscreen.

Hi-

It's easy enough to do if the animation has the same parameters as the movie. They must have the same codec, resolution, audio bitrate, etc. If the movie is widescreen and the animation is full screen, you can keep the correct AR by reencoding it with the AddBorders command in AviSynth (that is-add black bars to the sides).
Then, to add it onto the end of the movie, use the Append Command in VDub-Nandub.
