Though I haven't seen the sample picture yet, I have some doubts about how you do the resizing. Can you please be more specific about your question and provide more information? Assuming you are using a VFAPI fake avi file generated from a dvd2avi project (.d2v) file and you are doing the cropping/resizing in Nandub, are you sure you are using the correct aspect ratios and doing the cropping/resizing correctly?
You can consider using Gordian Knot to create an avisynth (.avs) script (which is already cropped and resized) and load it into Nandub for both passes, which would be much easier for you imho (after you get a bit familiar with Gordian Knot). You can read Doom9's Gordian Knot guides for reference.
