When using the guide explaining how to use DVDMaestro to re-create DVDs do you need to add the chapters in CCE?

Yes you need to import chapter in CCE (maually or copy-paste in the save file from ECE.) plus import chapter from a .chp files.

what will happen becuase i have encoded a film that took a long time, i can not get it to play right in ifoedit play but it play perfect in powerdvd, could the chapters in cce be causing this?

Yes this could.
You can just add one pass with cce, importing the chapter into, this time.
Also check all other options : Doom9 guide getting best from CCE
then you delete the maestro Description file for your m2v cannot remember the extension), replace the m2v with the new one and start maestro. It will check the m2v again but all your project will stay the same. No need to do everything again.
