When I create my 16:9 menus, I use work in Photoshop at a resolution of 1024x576. Then, when I've finished, I use 'Image Size' to resize the image (and the subpicture) to 720x576. This will create a thin, tall version of the original. The way anamorphic 16:9 works is to stretch the picture horizontally to fill the screen, giving you an image that looks almost the same as the 1024x576 original. But the resolution as far as Maestro is concerned is always 720x576.
That said, I don't quite understand your problem. Does this method solve it?

edit the widescreen menu in 1024x576, resize it to 720x576 for import to maestro, i prefer to use BMP's and give maestro the files independantly, but only use 2 layers (back and sub) if using PSD.
