Im trying to cut a divx file, and for some reason after setting the beginning and end information, it does not save according to the frame I assigned to the beginning. It keeps going back to a portion about 3,000 frames before the one I specify. This frame it keeps going back to is not the beginning of the movie either, I cant figure out why its doing this. Im ripping a series, so there are 5 episodes per dvd and im trying to removed the introduction to each episode. The odd thing is that on some episodes it works correctly from the frame I specify and on others it keeps starting from the same damn spot. Anyone else experience this before? Im using the version of nandub thats included with Gordian Knot.

Hi and welcome to the forums-
As you may know, you can't cut by frame, but by keyframe only. So if you specify a frame to cut that's not a keyframe, then it will seek either to the nearest keyframe or the previous keyframe(I'm not sure which, as I don't make this mistake). However, 3000 frames is a lot to be off, unless you have specified a maximum keyframe distance greater than 3000 (not recommended as it can be more than 2 minutes without a keyframe)
If your problem is that there is no keyframe where you want to cut, then you can set keyframes manually in GKnot after running the first pass (and don't forget to save the ECF).
And I don't know if you are cutting properly in the first place. Have you read the portion of Doom9's VDub guide dealing with cutting .avis? You can find it here: Virtual Dub Guide (http://www.doom9.org/virtualdub_procedures.htm), and it's about half way down.
