Never have I once had a problem with pulldown.exe. Its worked like a charm everytime, excpet now. For some reason when I run it it simply restarts my computer instantly and when its loaded back up system files are currupt and windows can't fix them. I've done about 8 formats in the past 3 days and I've had 0 encoding time...starting to piss me off, and I'm not about to use pulldown.exe again
Is there another option?

Well I seemed to have figured it out. Now most likely you have not experienced this problem(god I hope not). But I woudl suggest doing this:
CCE outputs a .mpv file...rename it to a .m2v file then your pulldown.exe arguments will be something like:
pulldown poop.m2v poop_pd.m2v
So that its an m2v outputing to an m2v. This might help prevent crashes....an ounce of prevention is worth a pound of cure!

That only worked with one of the files. I fixed it by using tmpeg's mpeg tools:
1. first I cut nd merged the entire thing. Didn't change it..basically producing a file with a little mroe padding.
2. Then I demultiplexed the padding fro the vidoe stream.
Basically I took it and ran it though an mpeg tool and out poped another corrected file.
Much like fixing a reconsructed index on a DivX file by direct stream copying it
