I'm used to encoding mp3s from the VOBs using VOB2Audio
Crappy it may be but it was predictable and usually gave good results.
When I encode the appropriate 384 kbps AC3 stream using BeSweet v1.3b12/LAME v3.89 MMX, using Joint Stereo and ABR, it gives me an mp3 that WinAmp reports as only 32 kHz, not 48 kHz as usual. Why??

What bitrate are you using? L.A.M.E. resamples everything below 119 Kbps when the source is in 48Khz.

96 kbps for an 84 min animated movie/1 CD rip
I hate 2+ CD rips :mad:
I notice I can force the sampling frequency of the output to be 48 kHz. If this is a bad idea, why - what audible difference will it make?
Also (incredibly dumb question, no doubt): why is 32 kHz output much worse than 48 kHz - again, what is the audible difference?

I think 32khz is great. The only trouble with lower than 44.1khz sampling is sometimes your movie playback is affected. <=32khz with ogg and ogm + zoomplayer results in sound that is high pitched. <32khz with mp3 then your movie playback will be 2x but the sound will be 1x. 32khz for your 1cd rip should be fine.

What about for the =32 kHz case?
What does 2x movie playback mean anyway? Do you mean twice as fast?
32khz for your 1cd rip should be fine.
Any idea of the underlying theory - why LAME downsamples MPEG-1 streams less than 128 kbps to 32 mHz?
