CCE Stops at 3%

I've had this happen on 3 different movies now. The VAF file goes fine but the encoded file stops at 3%. I've tried the newer DLL, Safe mode, and crash recovery. The only thing that seems to work is encoding with single pass vbr and using a new VAF file. Has anyone else had this issue? The 2 most recent ones to do this are
Bare Witness and The Justice League.

Correction. It still did not go on single vbr. CCE finished, but bbmpg gives under run errors.

I'm trying 1.09 again. If it fails again, I will post logs from it.
