Actually it is used to add a cell to a chapter and create a structure like this.
PGC_1 (program chain): [Title(TTN): 1] [01:39:02.22 / 25 fps] (Programs: 16) (Cells: 16) (uses VOB-IDs: 1)

when using DVDMaestro to recreate a VTS for use with IFOUpdate in 'Adjusted CELL Mode', you can use it to create a cell break if there was 2 cells in a particular chapter on the original disc.
also, i think it can be used when using playlists (MultiPGC) in maestro, but im not sure.

So far I couldn't find a use of a punch point in maestro.
Not in playlist, nore anywhere.
You only can add chapters to a playlist, you only can assign commands to chapter points but not to a punch point.
It looks like it is totaly useless inside maestro.

It's used for segment re-encoding.
Right click on the time line and select insert at marker.
