What is the best setting for "Keyframe Interval"? I set it to 1 second because it results in faster seeks through a movie. Is there any disadvantages to this?

Yes, there is a disadvantage - keyframes take up more space, leaving less bitrate for the rest of the movie.
10-12 times your FPS should suffice and help preventing a serious degradation of quality.

hmmm, I know more keyframes take more space, but I didn't know it would sacrifice the bitrate for it. I guess using the default value of 10 is better than 1? So then is there a way to run two different movies at the same time in two separate windows in nandub so I can judge between the two?

Keep it at 10 seconds. This is not constant bitrate like low-motion DivX(Flaskmpeg), and it always adds kf's at the scene changes.

Instead, use an ecf, which is used for a more controlled kf insertion.

Get Gknot
Load your stats file
go to the stats file editor tab
Type in like...240 for the max kf interval and let's say...7 for the minimum kf interval, then press the auto button.
Go back one tab, and press save ecf, then load it into nandub using SBC options, its the last tab.

This way, your kf's will not go crazy, and you don't have a super kf interval, like koepi explained is a files size waster. This is the point of SBC, it only uses KF's where it needs to, if qualiy get's to bad, or the ecf says to, at a scene change, etc. If you don't understand what a lf is please review what it ACTUALLY is, so you understand why you want one at scene changes etc...
