If I made an .avi file with mp3 sound, and then later decided to throw it back on my hard drive to change it to .ac3 instead, would i be able to do this? Or would I have to join the original soundless .avi file with the .ac3 file from the beginning?

Demux the mp3 out of your AVI and then mux in the AC3. I've never tried this but it should work just fine.

Dont forget to use the delay from your AC3 if there is one.

Which program should I use to do this?

There are a couple of recent threads that explain how to do this in detail.
