How do I check and see if my system fonts have the same name as my custom ones? What font editors can change the custom font's internal name to avoid conflicts?

You'll have to check the Fonts folder, in Control Panel or C:\Windows. Note that it's not the file name but the font name that counts. I think FontForge should allow you to edit the names.
