Can we identify 5.1 channels order by its "content" or waveform?
Lets say I have 6 channels and I know they are 5.1, but I don't know their order.
Looking at waveforms I can make a human judgment which is which (we can assume L,R, Ls, Rs are after each other). Can this be automated?

It sounds doable to me. LFE is easy - that's the one with no high frequencies - then by testing correlation (volume over time) between tracks you should find two pairs of correlated tracks and one less correlated one - that'll be Center. Of the two pairs of correlated tracks, LR is probably the most correlated pair (or if not, likely to be the loudest). You'll probably have to just assume that left tracks come first.
This is just my first guess though.

Yes, but it's actually easier to judge by waveform as 5.1 set has a distinct look.
Even simple model should be able to do it.
