Making untouched main movie back up?

I've been going through a few of my blu ray folders recently just grabbing the 'main movie' and removing extras, menu etc. I have a couple of seamless branched movies which consist of 2-3 m2ts files but when I've copied as main movie their is only 1 m2ts file instead of 2-3 like the original. I thought being untouched everything would be the same as the original?

If you want preserve the m2ts container you can try with tsMuxer (https://forum.doom9.org/showthread.php?t=176668), or makemkv (https://www.makemkv.com/)to obtain a mkv file.
