I am burning a custom UHD BD with a size of 60 GB to a 3 layer 100 GB disc. Should I set the layer size to 3 so it fits to the disc properly (layer 3 would be empty) or set the layer size to 2 so the data fits properly? https://i.ibb.co/30wTN8Q/Screenshot-2023-10-15-152929.png

Burning means you would want to write to a BD-R XL 100GB.
As of 2023 there might be very few players around which will play all 3 layers, and only a few which will play the first 2 layers from a TL BD-R.

I guess number of layers = 3 to match the physical disc.

Actually, it doesn't matter. The Blu-Ray which didn't play was just a one-time fluke.
