BDrebuilder not patching index.bdmv after conversion to avchd

Hi, I'm having problems with BDrebuilder patching the index.bdmv to AVCHD after conversions. I'm converting some Blu-ray Audio that are only 10 or 12gb size full backup to BD9 or DVD9 AVCHD. I noticed that if the original source folder structure has 5 folders without AUXDATA, BDJO, JAR it will patched the index.bdmv to AVCHD but if it has AUXDATA, BDJO, JAR with content inside the folder it will not patched the index.bdmv to AVCHD. I attached some screenshots so you can see what I'm referring to. I did some workaround by removing those 3 folders AUXDATA, BDJO, JAR on folder structures to see if will work but still no success. I'm not sure if this is a bug on BDrebuilder or something else. Any help or suggestions very much appreciated. Thanks.
