DVDfab doesn't seem to handle seamless branching correctly. On the Avatar Extended Collector's Edition blu-ray, it can only see the 2 hour and 42 minute theatrical cut, not the 2:50 Special Extended Edition or the 2:58 Even Specialer And More Extended-er Edition
MakeMKV can see all three cuts of the movie, but can't do chapter selection, which is a real pain in the ass when there's a micrometer-sized scratch in the disc that prevents the end credits from being ripped but the rest of the movie is fine.

You can try, with AnyDVDHD in the background, DGDemux with skip last m2ts checked.
Afterwards remux to the desired container. This should avoid the damaged section

Does that assume that the credits are (1) a separate m2ts file, and (2) a whole m2ts file?

It assumes that the damage is in the last m2ts, which usually contain the credits.
One is free, and the other one has a trial so there is no cost to try, except for some time

What is your goal?
What is the final container?
If you want to combine all this 3 editions in one mkv, only chapterEditor can handle such discs correctly. And there is also an option to omit the last m2ts file.

.... there's a micrometer-sized scratch in the disc .....
I have seen many of such disc and there is a 100% solution.(for me)
Take toothpaste and a handkerchief.
After one minute massage clean the disc with water and I'm sure the disc will work again.

Toothpaste (and a little water or spit) can work,
DONT follow tracks around the disk, rub center to outer, against track direction, or,
go round in little circles like "bulling" army boots (my preference).
Worst scratches follow same direction as tracks.
Hold cleaned disk under tap and wash off toothpaste and shake dry.
EDIT: I've recently had some success simply cleaning disk with spray-on Covid Hand-Sanitizer (glycerine / alchohol based), and then wash under tap and shake dry. [not wipe dry]
Maybe try this one before toothpaste.

Again, focusing on the use case and not the more general problem... :rolleyes: Let's assume that this will not be the only time in my life when I'll need a Blu-Ray ripper that can handle both seamless branching and chapter selection, and that not every future use case can be solved with toothpaste.

You will never find such a ripper :-)
AnyDVD and chapterEditor in combination is your friend :-) if you don't want to copy the Blu-ray content to the HDD first.
No preference.

@Katie Boudary You may want try Magic Blu Ray Ripper I have never used it but I have used their other program called Magic DVD Ripper and it has always worked for me.

What I WANT to do and what I CAN do are very different things.
