I have 2 files: 1 BDRemux (.mkv) and 1 audio file (.flac)

So, I convert FLAC to LPCM with UsEac3to, then I fed TSMuxer with BDRemux (.mkv) and the new audio file (.LPCM). And now, when I go to Output I begin to doubt.

Is it possible to recover exactly the same .m2ts file that comes on the original Blu-ray (without quality loss) with a BDRemux? Isn't this the same as converting FLAC to LPCM?

That is, I want a .m2ts file but with the new LPCM audio I just created. What should I select? M2TS Muxing? Blu-ray ISO? Bluray Folder?

You have a remux, not a re-encode, so there will be no loss in quality.

If (for whatever reason) you want an .m2ts, that's obviously what you select. But if you are burning back to disc, output a folder. If you want a file to playback on a computer, consider remuxing to MKV instead.

Your remux is as high as quality from the audio as you are going to get.
