Is there a tool that can encode a video while keeping keyframes as the source?

Not as I know. Why would you want to do this? The encoder will do the optimum choice for you.
With the x264 encoder you could use a qp file to force I,P and B frames for the frames you specify.

1) index source file with ffindex.exe -k
2) convert keyframes from text file to proper text file which x264 understands.

MP4's and AVI'sThose file name extensions refer to container formats not video (stream) formats...
