Hi, I'm trying to make some permanent changes to some subs but I'm not sure what sort of program I can use that can extract subs in the same format they were written in, and then re-insert them back into the video file with the changes I've made.

Yamb can both extract and insert subs from mp4 (maybe some other containers). [Yamb is a little buggy]
"video file" is a broad term, perhaps you might like to narrow it down for the guys.

Well lots of stuff is in mkv format but the subs can be srt or other formats. I want to be able to extract it in it's original format, make the changes I want to make, and reinsert it as the same type of sub file.

gMKVextractGUI or MKVCleaver can extract the subtitles from MKVs, although SubtitleEdit (https://www.nikse.dk/) can extract them too. For non-text based subtitles such as DVD/VobSub (idx/sub) you can't edit them directly with SubtitleEdit, but you can import them as text subtitles (which means going through the OCR process) and export them as idx/sub after editing.
MKVToolnixGUI will remux MKVs while replacing the existing subtitles with the edited version.
