3d video encoding

HOW CAN I RIP MY 3D BLUE RAY THAT IS MVC TO SMALL SIZE MVC +AVC (3D+2D LIKE BLUE RAY BUT SMALL SIZE )NOT SBS OR TOP AND BOTTOM WHICH IS THE BEST TOOL FOR IT
AND DOES CHANGING FROM MVC TO SBS OF OVER UNDER AFFECT 3D EFFECTS not in terms of video quality but in terms of 3d pop out ?
Any help is appreciated.

But Frame-sequential MKV is not always compatible with all players, if you want burn a new BD I don't know a free tool to do this.
