M2ts to mkv

I have bluray collection of mine in my pc but lately I have realise I have to save some space as its getting limited,hence I decided to create mkv out of my M2ts main movie,only thing here I m concern is file size with good quality,I have only used megui so far,the problem what I m facing is M2ts does not use ffmpeg filter effectively and all the Time it says,preferred container is mkv,fly and avi,I tried ignoring warning and continued using M2ts with ffmpeg filters and still I got output

So my query regarding quality was (before I could delete my bluray content from hard disk),what I m doing is good or I should first create Remux and then convert into small mkv size,what would b expert opinion on it,which will yield good quality
1) a untouched M2ts to mkv
2) a Remux to mkv

A BluRay main movie can have more than 1 m2ts (is 1 .mpls).

BTW your 2 options seems the same, 1 untouched mpls to mkv is the same than a Remux.

You can use MakeMkv (http://www.makemkv.com/) for free while beta (http://www.makemkv.com/forum2/viewtopic.php?f=5&t=1053). Works also with protected physical BluRay.

After that you can recode the video if you want a small mkv size

This is at least the 6th thread you started with basically the same question, BD -> MKV.
I have to ask - what was wrong with the answers in the other 5 threads?

MakeMKV retains chapters since it reads MPLS.

If you remux with just the *.m2ts files, you get zero chapters.
You need to find the right playlist and remux with that. MKVtools will grab the associated .m2ts files and make on MKV with chapters.

Assuming you picked the right playlist.
Blurays with obfusticated lists require extra footwork.
