Is there a way to get MPC-BE to rotate on the y-axis or x-axis like MPC-HC? Or a way to flip the picture horizontally or vertically?

Works the same for me (using version 1.4.6) as with MPC-HC: check your keyboard shortcuts in the "PnS" (pan & scan) section.

Rotating 90 degrees around the z axis still works using ALT + numpad 1 and 3. But rotating on the y or x axis is what I cannot seem to figure out. Are you getting those to work also?

Sure, for example Alt+8 will tilt the image and eventually flip it vertically if you keep pressing it.
Whoops, I see this requires "Enhanced Video Renderer (custom presenter)"

Thanks for your help.
I downgraded to the last stable build 1.4.6 and it is now working again. In the last nightly build that I was using (1.5.0.2029), it definitely was not working even with the correct renderer (EVR custom) and testing several different file formats. The feature wasn't even listed in Options > Player > Keys (only two rotation functions were listed instead of 6). Has it been removed from 1.5.0? Or is it just not available in nightly builds?

Yes - stay only 90 degrees rotation. All other are removed as unused and unneeded.

Is it possible to keep just the flip vertically and flip horizontally functions? They would be equivalent of 180 degree flips on the y-axis and 180 degree flips on the x-axis. Here is a screenshot. They are slightly different than the 90 degree rotations still available.

I have a few files where the horizontal flip comes in handy when viewing on certain screens and can be done in a pinch instead of editing. No big deal

The ffdshow filter has H & V flip. Or better yet, play the video through a small AviSynth script that does the flipping.
