BD-3D MVC to m2ts - Missing chapters and no way to edit

Dears,
I just been ripping my first BD-3D MVC to a .m2ts using tsMuxeR.

Video and audio are OK but I could't keep chapters, how to do this?

Then, I use to recode 2D blurays to save space, with Handbrake I usually do this with no appreciable quality loose on a 50" screen.
I found no tools can do this with MVC.
How can I do this with MVC?
Simply splitting the streams, recoding individually and then remuxing?

IMHO you not ripping but transmultiplexing - i would give chance to ffmpeg for transmuxing - by definition it will try to keep all metadata.
