From rule No 12)
Do not ask "what's best" because this question cannot be answered objectively. Each and everyone has their own view about what's best
in a certain area. The best is what works best for you!
Your thread could be locked if you dont change title to eg "Good batch encoder?".

Staxrip: the most complete, supports Vapoursynth and Avisynth+
Hybrid: has a lot of options, but does not support Vapoursynth, at least for the moment
Handbrake: much easier, but lacks a lot of options
Vidcoder: a Handbrake frontend, but even easier to use

ffmpeg
That gets my vote as well.

So grouchy, pandy, are you categorically stating that ffmpeg is the best ?

I simply commented on a statement that may or may not have implied that ffmpeg could or could not be close to a non-sub-optimal solution for something related to processing many video files in an automated manner.

G, you sound somewhat uncommitted, is it the best, or not?

G, you sound somewhat uncommitted, is it the best, or not? This cannot be answered with a simple yes or no. For someone who may consider a non-gui based solution it may be a solution close to what some people consider "the best". Other opinions exist. I will have my press secretary issue a statement in the morning or in the near future.

FFMpeg has been mentioned, if you are a bit familiar with batch files you'll find it very useful for this purpose. There are a bunch of guides around, this one (http://forum.videohelp.com/threads/356314-How-to-batch-convert-multiplex-any-files-with-ffmpeg) for example.
I can't speak for graphical user interface alternatives, I don't use them.

It is used by most of previously mentioned and OP asks quite clearly 'batch' - i can imagine other batch encoders but ffmpeg is mature, well maintained and almost complete solution and perfectly matching OP question (before edit/moderation).
Consider this as "categorical" statement (even if i'm not sure what you mean by "categorical"). :sly:
