Well AviSynth can use only one thread and NeroAAcEnc another one of your 2 x Xeon, for that the low CPU usage 3%
With my FX-6300 I obtain a 27% of CPU usage (2 of my 6 logical cores) and a Processing rate of 17x realtime instead your 5x.
Tested with the same script and command line showed in your log.
Xeon servers can do many tasks at time but are slow for some monotask's.
When you encode the video x264 work as MT and you can see best CPU usage.

i don't see a reason the single thread performance of an fx-6300 should be more than 3 times as fast as that from a xeon haswell EP with a boost clock of 3.1 GHZ.

Yep, must be more or less the same.
I don't know what is the bottleneck in the Xeon system.
Maybe in my system is the ram used by a 32 bits process.
I use a SSD disk in a new test, to avoid that bottleneck, whit similar speed than previous in a standard DD.
