Stutter in MPC-HC

I have an Alienware X51 R3 that is around 2 months old. The OS is Windows 10 Pro, the processor is Intel(R) Core(TM) i7-6700 CPU and the graphics card is Nvidia GeForce GTX 960. I bought it principally as a media station as I wanted the Nvidia GTX960 to play smooth 4K video to my SamsungJS8000 TV. It is currently letting me down due to a combination of stability and video playback issues.
Some files I play back have a noticeable judder – it is like the frame momentarily freezes as a result of a processing lag. The same files when connected to the TV via a USB stick and played using the TV’s internal processor are perfectly smooth.
I am using MPC-HC 1.7.10 64 bit with DXVA2(native) as the hardware accelerator and all default settings. I’ve tested with VLC and noted the same effect. I thought given it happened consistently with the same files and not with others it might be a codec issue, but I can’t see any pattern with the files I’ve tested. My trusty old 8600GT did the same thing for AVC decoding with a particular set of files. I remember being completely stumped for a while..... until I disabled hardware decoding. The cause was too large a maximum gop size for 50fps video (-keyint 500 in my case). Mostly the scene changes would occur less than ten seconds apart so the gops were smaller and video would play smoothly, but every so often playback would seem to pause briefly. I even stepped through the video one frame at a time looking for duplicate frames.... until the penny dropped. My TVs media player played the same files smoothly. They were only standard definition.

MediaInfo (http://www.videohelp.com/software/MediaInfo) might be able to provide some more information if the encoder settings were written to the video stream. Download the portable version as it doesn't try to install Adware, open a file and use the View/Text or View/HTML menu for more detailed information than the default view.
