I have downloaded a video from Youtube with a tool,
now I must edit it.
1. To Crop it
I use virtualdub,
but which codec must I use?
what do you recomment for youtube-downloads?

Three in general use are, (lossless, ie big files)
1) HuffYUV
2) UT_Video
3) MagicYUV
Use search.
EDIT: For final encode to lossy (small files), best use Avisynth for editing, and any of the MP4 AVC encoders
in the "MP4-Encoder GUIs" forum. (MeGUI is popular, but Handbrake may be better option for newbies)

Methinks you have stumbled into a pit of vipers here, BoobieNoobie. Nerdy vipers. We will debate the "best" (oops, rule 12 (http://forum.doom9.org/forum-rules.htm)) codec to use until you beg for mercy and are forced to chew off your own leg to escape.
You probably want a simple answer. Don't expect one here, ever.
StainlessS' response was excellent advice for creating a lossless copy. Excellent quality, very large file size.
I will suggest something else, assuming you want a smaller file with very good quality.
I fully expect a sandstorm to erupt in response.
Are you ready?
* codec: x264vfw (http://sourceforge.net/projects/x264vfw/)
* "rate control" = "CRF"
* "ratefactor" = "19"
* "output" section: enable "virtualdub hack"
* Save as AVI
Oh, and rule 6 (we don't talk about no downloads)
