Web optimize is poor quality

Is it normal for videos to be poorer quality if you select "Web Optimized" when encoding x264? I see quality is better when I untick "Web Optimized"

Web Optimized (in Handbrake) is just an extra remuxing stage after encoding, it should never affect quality at all. Is it happening consistently?
