I use tsMuxeR GUI to convert Blu-ray remuxes to Blu-ray disc, however tsMuxeR GUI does not support TrueHD audio tracks so I am unable to convert it successfully with audio.
Is there anything I can do to fix this issue?

tsMuxeR does support TrueHD.
The problem is your source file. You mention Blu-ray remuxes which probably means it is in a mkv container. MKV strips the core out of the TrueHD track. To be Blu-ray compatible, TrueHD needs the core. That is why tsMuxeR fails.
Instead of using the Blu-ray remux files, re-rip the original discs and use that as the source.

As google say, BD remuxes are ripped BDs in MKV containers.
So both are right, either use tsmuxer (anything above 1.9.x because of TrueHD) or EasyBD lite and live happy. Both need the originally ripped disc, no MKV or else (although tsmuxer can cope to a certain degree with MKV). I use both and I can's see any issue with them.

Thanks for your informative post. Is there no way to do it with a remux already in the MKV container? You say it rips the core which is what TSMuxeR needs so I would have thought not, however confirmation would be nice.
My friend ripped some of his discs for me onto my hard drive in MKV but they don't play very well on my computer, I have an external blu-ray burner so I was hoping to burn them to a disc but alas, the audio track cannot be converted this way to my knowledge.

Strips out the core?! if I recall correctly, that can't be done with TrueHD. Which is to say, core + HD data together make up the track. If you remove the core, all you'll have is the (incomplete) HD data.

Read the post by Mosu, who is the author of MKVToolNix, confirming that the core is stripped.

I think you are confusing TrueHD with DTS-HD MA in terms of the core being part of the lossless. TrueHD is not dependent on the core.
