I was previously using the manual method in the help file but stopped using 3-pass encoding and now I just use two-pass using the wef encoder, works great, waaay easier!
But I have a question...
Why does the encoder use Virtual Dub for Divx 4 instead of Nandub which was used in older "manual" instructions.
Is there any quality diffrence between the two?

Try to encode a film with NanDub using DivX4 and you'll find that there's no option to select the codec...
NanDub was developed to make two-pass encoding possible with DivX3. It does not support DivX4.

The "WEF encoder" as you call it, is actually named Gknot. It is availible on Doom9's software page. How does it work? Read the damn guides for Gknot.
Might I add this was a very stupid thread from the start as the Nandub guides (and the readme that comes with Nandub) states that it only works with DivX3.11alpha.
The difference in quality is up to you to decide... many people will give you their opinions but you need to try for yourself.
