I don't think this is a bug as it is only happening on my current install of archlinux. I have mkvtoolnix version 6.9.1 which is the latest installed. I was using fedora and everything worked fine although i didn't take note of which mkvtoolnix version was installed. Basically if i have an mkv and i try to get chapters from it the chapter file has nothing in it and is 0 bytes. If i run the command without redirecting it to a file it just shows as complete and prints no output. Another strange thing is if i download the portable version of mkvtoolnix for windows and use MKVExtractGui it does the same thing. it will see the chapter track and extract an empty file. If i use the same exact portable mkvtoolnix directory with mkvextractgui on a windows machine and open the same mkv file it extracts the chapter file fine. mkvinfo and mkvmerge -i all show the chapter information being in the file and look ok. Does anyone have any idea what else i should be looking at?

hmm, this is indeed strange. I've used mkvextract, both versions 6.9.1 and 7.0.0, and they work fine in the console. Never see them outputting an empty file from a video file that has chapters in it. I honestly don't know from where your problem comes but I'd suggest you install the packaged rpm from the mkvtoolnix website and give that a try. I don't think there's an Arch package (I could be mistaken) but there are Fedora/Ubuntu/openSUSE packages
