How can I convert an ISO file to an mkv file?

- I actually have an ISO file and and mds file which I believe is a sidecar file to the ISO.

- If possible, I would prefer to use one of the software applications I am already familiar with and have, which are those most often discussed on these forums, like DVD Shrink, DVD Rebuilder Pro, DVDD, and ImgBurn, etc.

1. Mount the ISO in windows 8, 8.1 or use daemon tools.
2. Rip the mounted ISO with makeMKV.

If you want to also shrink the mkv try using handbrake or ripbot

No need to mount the ISO for MakeMKV. You have to mount it for MKVToolnix though.

I usually rip the ISO file with wonderfox dvd ripper speedy and convert to MPG file. That's good enough for me.

Since an ISO can be anything, from the image of a CD audio to the latest BD passing through SACD, it may be helpful to explain what's inside. :)

There are few tools that accept an ISO, depending on its content. You can use WinRAR or WinZIP or ISO-related tools (like ISO Buster) to open them and save the directory structure, if possible, to HDD. Then regular tools may have access to its content.

But again, there is no direct correspondence between an ISO and an MKV file, although both are containers.

I find it simpler to let the tools work on the CD/DVD/SACD/BD/VCD disc itself.

Simplest solution IMHO is to install Virtual CloneDrive (http://www.slysoft.com/en/virtual-clonedrive.html), Daemon Tools (http://www.daemon-tools.cc/downloads), or the Windows ISO Mounter (https://www.microsoft.com/en-us/download/details.aspx?id=38780) (which is built into Windows 8+). That way all the tools that expect a disc will still see a disc, and you don't have to waste time and space extracting anything. I used to rip everything as ISO, so I have a big archive of old movies I still have to work with that way.
