I apologize if this has already been answered. Been searching for hours here and cant get anywhere. I am using anydvd hd, bd-rebuilder and imgburn to make backups of my blu rays. I notice my receiver is always using pro logic when I play the copy. I would like to have quality audio somehow. Is there a setting in bd-rebuilder or anydvd that I am unaware of or just cant find? I have a feeling I need another program or software that does this.

What software do you use to play the copy? What audio do you get on original when you play it?

Check the Settings of your AVR, it may be set to this mode irrespective of the input signal (at least my Pio does).

In BD Rebuilder, go to settings, then select setup, in Audio Encoding Options, make sure that you tick the following:
Do Not Convert DTS to AC3
Do Not Re Encode AC3 (Blu Reay Only)
and lastly
Keep HD Audio for BD25/Alternate intact.
