Your 'eac3to: How to extract E-AC3 core?' topic title contradicts your post!
If you want to extract the DolbyDigital 'core' from an DolbyDigital Plus source, you could use, UsEac3To or the newest version of TSmuxerGUI...
EDIT: Just in-case you were not aware. If your files originated from HD-DVD or DVB broadcast TV, they will not contain a DolbyDigital 'core'. Which means you'll have to encode your own DolbyDigital stream using the DolbyDigital Plus stream!

I found a sample to test, a first attempt:
eac3to v3.27

(core: AC3, 5.1 channels, 640kbps, 48kHz)
[a02] Extracting audio track number 2...
[a02] Extracting E-AC3 core...
[a02] Decoding with libav/ffmpeg...
[a02] Remapping channels...
[a02] Encoding AC3 <640kbps> with libAften...
[a02] Creating file "D:\hd_dolby_digital_plus.m2ts_2eng.ac3"...
Video track 1 contains 333 frames.
eac3to processing took 1 second.
Done.
Seems than -core parameter is ignored and we obtain the recoded ac3 with Aften.
The last tsMuxeR version 2.2.3(b) extract the AC3 core fine.
In a second attempt:

thanks for your efforts and demonstration.
(Btw, where did you get that information? I couldn't find any documentation telling to specify ".ec3" together with "-core" could do the trick...)
Sadly, none of them worked for me.
a) tsMuxeR (after adding the desired playlist file 00802.mpls from a BD image) just throws an error message ("Some tracks are not recognized. This tracks was ignored. Filename: "...00802.mpls")
b) eac3to v3.27 seemed to work:

But the duration of the extracted ec3 file differs from what eac3to reports (1:44:12): Duration 01:44:15.776...
I'm going to try and remux that track with the video and see...
Maybe there's a problem with the source files, since neither tsMuxeR nor MakeMKV work here.

The duration of 149987 frames at 24/1.001 fps is 01:44:15.708, I think the ac3 duration is ok, no problem if there are silence at end.

Could that "skipping identical frames" be a problem?
Anyway, I guess I'll grab my BD again an try to rip it again, 'though there was no error reported in the first place...

If the delay grows (audio after the video) then "skipping identical frames" is not enough to solve the problem, we need delete also more AC3 frames to mantain the sync.
Seems a bad build of seamless branching BD with problems also in BD players.

The weired thing is the despite the audio being longer by 3 secs, it gets early while the movie runs...
But after reading some of the comments found I'm pretty sure there's something wrong with my disc and I'm considering to return it (although my BD player (no-name from local super market...)) doesn't seem to have any sync or drop-out issues...
