I was recommended the tool for lossless conversions but the split thing really hinders the whole point cause then I have to inject the audio with "mkvmerg GUI" due to it being extracted OUT of the AVI file, any ideas?

I'm not sure I understand your question exactly, but are you aware MKVMergeGUI can open AVIs and remux them as MKVs? Or you can open an AVI, select just the audio, open an MP4 and select just the video, then remux the two as a new MKV. That sort of thing.....

I use Video to Video for Muxing separate audio/video.
Assuming there are not inherent sync issues, it works like a charm.
